Somehow,.... I don't know how, my "linked Notes" window has started to dock on top of my screen. It cannot be moved, sized, or otherwise adjusted. I've checked the "dock new sidenotes to the side of the desktop" in the options. I've seen a few other people mention this problem of locating the docking window, but so far no answers.

I had the same problem. Dragging the top bar to the right side of the screen while it's docked does the trick. It doesn't look like you are dragging it when you are doing it, but when you release it at the side of the screen, OneNote readjusts to a right-side docked position.
this is totally the right answer, thanks! I had the same problem. the no visual cues is the key. You don't know its happening until it clicks into proper position, then it works.

Did you ever get this problem solved? Mine used to dock vertically to the desktop, but now it docks horizontally top and bottom. I don't know how it happened, but I would like to know if you know how to switch back to vertical docking.

It does not remove any file or data from within onenote.
Yes, it can. If you make offline changes to a shared notebook and delete the cache, these changes are gone. This includes notebooks on SkyDrive, SharePoint, UNC, external harddrives, etc. Don't delete your cache until OneNote syncs with the server and your notebooks all have green check-mark icons.
