When I open MS to Do app and open whether it is an email flagged or a task from my planner in teams when I try to open it, it opens in the web-based instead of the desktop. Am I missing a connector to my desktop or something?

I am fearful of this as well. Other web based options I use are not user friendly and I am not a fan of their web based outlook option.......
Agreed this is the only thing IMO preventing this from being a great software. It is good but to be great we need to be able to streamline the process i.e. reduce clicking and duplication of efforts. Seems like this would be a quick setting fix.

I would be genuinely interested in hearing the MS argument that the web version of Office is better or preferable than the "suit" of individual applications.
I still believe they are trying to read the market and attract as many customers as possible, so they are surely thinking people prefer to run everything from a browser.
Why is that?
My money is on Microsoft trying to completely do away with installable formerly-known-as-Office (should be a hint when they don't even want to call it Office) applications, trying to get everything into Web. The quality of "Office" apps has gone down hill significantly since the transition to 365 focus.
That being said - they did work out the "Click-to-run" pains that were a killer in the beginning.

Same issue as before: you click on "Open in Outlook" from one task in the "Flagged email" smart list of ToDo and it opens in the browser version of Outlook, NOT in the Outlook app. Even if the app is already open.
Very annoying.
In my modest opinion, somebody at MS is underestimating this issue and does not appreciate the "domino effect" when somebody is choosing among very powerful competitor to-do apps. There are a bunch of options out there, and most of them are very good. Ultimately, one chooses one over the other just because of one of two features that help them in their flow. For me, one of the reasons I switched from OmniFocus to MS ToDo was exactly the integration with emails: flag an email in Outlook and it becomes a task in ToDo. But, like many others here, I use the Outlook app, not the web version... So now this could trigger a reverse domino effect for me, and I might swing back to OmniFocus, which I know very well.
Is there a specific reason why MS think we "should" use the web version of Outlook instead of the app? Or at least that "power users" (more likely to see this flagged email feature in ToDo) should do that?
