What you describe sounds consistent with the current Copilot app transition and account unification rollout. Microsoft has stated that the updated Copilot app supports both personal and work/school accounts in a single app experience, while keeping the data and chat histories for each account separate. The account switcher is used to move between them rather than merging the accounts.
A few points that may help:
- Your multiple Microsoft accounts are not voided by this update. Personal and work/school accounts continue to exist separately.
- The temporary disappearance and later return of chat history has been reported during the migration process, and content may take time to fully synchronize.
- Upgrade prompts can still appear during the transition, especially if Copilot is detecting a different signed-in account than the one associated with a subscription or entitlement.
- On the iPad, sign out of all Copilot accounts, force-close the app, reopen it, and sign in with only the account you intend to use first. Then verify the active account in the account switcher.
The specific behavior of two Copilot windows appearing simultaneously with different accounts is not documented as expected behavior, so that portion may be worth submitting feedback from within the Copilot app and including screenshots of the two-window/account state, along with your iPad model and iPadOS version.
If the issue persists, Microsoft Support would need to investigate the account migration and entitlement status, as this cannot be verified from a public forum.
