If two (or more) instances of Excel are open, and one of them has the focus, when hovering the second one, scrolling is still applied to the first one. We need to steal focus from the first window of Excel and then scroll the second.
This seems like a bug and can be reproduced easily (more easily with two monitors).
Lets say you have two windows of Excel open : A and B.
You're working on A but you need to read B. hover your mouse over Excel B, scroll... the scrolling occurs in A ! You must click on B, scroll, then return on A.
Now, with focus on A, open another application (let's say Word), and, of course, set the focus to the newly open app. Be sure to see Excel A and B. Hover your mouse over B, scroll... Scrolling still happens on A.
This does not happen with Word or Outlook. If you open 2 windows of Word, the scroll occurs in the one that is hovered, as expected.
I don't think there's a solution, this is a bug and should be adressed by Microsoft.

On the problem of wrong mouse scrolling around 1 Excel window and windows of other programs I also thought initially Excel is the problem (because scrolling works correctly on other programs, just not on Excel). But I changed later to think the problem is rather Windows 10.
Reason for change was, that this problem started with/is associated with KB3197954 and this is a Windows 10 update (not an Office/Excel update).
Later on I considered the fact, that in Excel 2013 above problem disappears when you rename the Excel exe-file to another name (or copy the exe-file, name it differently and open Excel by the copied exe-file) as an additional reason that the problem is Windows 10 rather than Excel.
Note: Renaming the Excel 2013 exe-file has no influence on this thread problem, that the mouse scrolling does not work correctly in case of more than 1 Excel window open.
A few day ago somebody found that also the Resource Monitor shows problems in mouse scrolling. I basically confirmed these problems and I found they are older than above problem (existed already on 24. October 2016, this means before KB3197954 was installed 28. October on my PC, similar to the problem of this thread which was identified already in/exist at least since February 2016).
If somebody want to check Resource Monitor:
Open it. The up to 4 list windows on the left side scroll always correctly, but the graphic area on the right side does not scroll initially (when it is so large that it is scrollable). When you change size of the graphs or close/open the graph area completely the right side graph area can suddenly be scrolled, but scrolling occurs even when the mouse is placed outside like on the submenu area or on the left side outside of the up to 4 list windows.
In correct mode also the up to 4 list windows on the left side are scrollable together by placing the mouse on their common ruler (you can see this, when you change to another submenu after having activated scrolling in 1 submenu e.g. changing from submenu Overview to submenu CPU). Going back to submenu Overview scrolling of the up to 4 list windows together is not working until you closed/opened 1 of the up to 4 list windows. But then graphic area cannot be scrolled any more. You can scroll only either or, but not, as it should be, both.
This characteristic is much more complex than the problem around Excel as i) initially scrolling is not working at all ii) in one submenu scrolling can be partly activated by opening/closing a window or resizing the graphs and iii) partly activating scrolling in 1 submenu activates correct scrolling in all other submenus.
My conclusion today is:
There are at least 3 problems in the Windows 10 module that manages different windows for correct mouse scrolling (2 visible around/in Excel, 1 visible in Resource Monitor). These 3 problems are different in time of their occurrence and they are different in the details how each failure shows/reacts on changes like renaming Excel 2013 exe-file or apply changes like close/open a window.
I cannot believe in Excel being the bug when opening Excel 2013 with a renamed exe-file removes 1 problem or in Resource Monitor being the bug, when opening/closing a window causes the problem to change from 2 windows not scrollable to only 1 window not scrollable and in other submenus scrolling even working absolutely correct.
I copied 'excel.exe'(2010) to 'excel-kopie-.exe' (dutch version Windows), but got an error-message when I tried to run it .

So we must still wait.. and wait... and wait for Microsoft to repair the bug in Excel or Windows10.
Sad and disappointing story.
