Somehow I got this fixed. Here are some of the steps I took:

Go to System settings (Windows key + a and select "All settings"

Select "Default Apps" and then scroll down and select "Set defaults by app".

Select OneNote (desktop) and select "Choose defaults for this program".

Click the "Select All" and then save (nothing was really changed).

Click save and close the dialogs.

Right click on the OneNote icon in the system tray and select "OneNote icon defaults" and select "Open OneNote".

I'm not sure if the default app jazz made a difference but I did this before the OneNote system tray icon icon.

It seems to have fixed my issue, hope this fixes yours.

that does not change the "Note" function to open the desktop onenote

Note function uses "onenote-cmd" and that is not one of the lists for the "default"

Well, for one I don't like to talk to my computer. In many instances, such as taking notes in class or during meetings at work, it is also inappropriate. The pen also has the ability to wake the surface from sleep and launch Onenote automatically. It's not really spoiled to want a product to work as it always has.

what's so hard about just saying hey Cortana open onenote 2013 instead of clicking a button on the pen?

    people are becoming too spoiled!
