Here is an update:
I am now running Windows 10 x64 SL v1607 14393.82 and MS Word 2016 x64 16.0.7167.2040.
I was able to print a 70 page dissertation correctly, from a .docx without the "use printer margin" trick, to a pdf... BUT:
• used a single line spacing configuration (1.5) for the whole document, no auto numbering and no space before / after paragraph and a 3cm margin top, bottom, left and right.
I was using a high quality commercial OTF (both light and bold weights and also in various styles.. - meaning 3 or 4 different fonts in one document although from the same font family).
So my advice to you is to check if using different line spacing values in one document messed the layout up, and also the implications of the space before / after paragraph feature.
This is by no means a confirmation that the problem has been solved...
