Somehow,.... I don't know how, my "linked Notes" window has started to dock on top of my screen. It cannot be moved, sized, or otherwise adjusted. I've checked the "dock new sidenotes to the side of the desktop" in the options. I've seen a few other people mention this problem of locating the docking window, but so far no answers.

I had the same problem. Dragging the top bar to the right side of the screen while it's docked does the trick. It doesn't look like you are dragging it when you are doing it, but when you release it at the side of the screen, OneNote readjusts to a right-side docked position.
Tried with both IE8 and FF 3.6.6
OneNote 2010 installed and req'd Sharepoint add-on enabled
https://cid-(long string here).office.live.com added to trusted sites on both browsers
Active-X enabled
Still get the "Cannot open" pop-up when trying to open in OneNote from the browser.
Have read the above link (http://office.microsoft.com/en-us/web-apps-help/system-requirements-for-opening-files-from-office-web-apps-into-office-desktop-applications-HA010378334.aspx) about 10 times to make sure nothing was missed.
Is there a virtual tar-and-feather button on this forum? This has wasted the better part of 2 days now and I am just about to give up on OneNote or maybe uninstall and reinstall. I downloaded the notes from the SkyDrive to a .zip file on my desktop. Is there some way to use the .zip file contents to reconstruct the "clear cache' damage and get this thing working correctly again?

Remember:
A Onenote notebook is a folder (not a file) within a file system. This folder/notebook contains at least one section. A section is a file from type *.one.
Depending on the contents of your zip-file (only *.one file(s) or those files within a folder) you have to create a notebook within your Windows file system using Windows explorer. Start Onenote and use File, Open, Notebook only to see the path where Onenote searches its notebooks (folders).
Standard is a root folder under Documents. Cancel the dialog. Now unzip your notebook and create it using Windows explorer.
Then right click the notebook (folder) and "Open as Notebook in Onenote". Onenote will open the notebook = open all section files and copy the content to your cache. That's all.

Thanks Bernd, I really appreciate your willingness to assist.
Using your instructions I was able to recover the notebook on my main workstation. However, I don't have the "Open as Notebook in OneNote" option on Windows Explorer. OneNote is associated with those file types though and I opened OneNote, went through the file open dialog, browsed to the new folder "Personal (Web)" and opened the notes. Everything looks pretty good.
There is a new tab with a heading called 'Deleted Pages'. This wasn't there before and I can't seem to remove it via OneNote. There is a file in the folder called: OneNote_DeletedPages.one Would it be OK to use Win Explorer to delete that file?
Also, this notebook doesn't seem to be sync'ing with the SkyDrive because my iPad is not getting the changes that I have made to notes after you had me restore the files from the .ZIP Any thoughts on this?
