Somehow,.... I don't know how, my "linked Notes" window has started to dock on top of my screen. It cannot be moved, sized, or otherwise adjusted. I've checked the "dock new sidenotes to the side of the desktop" in the options. I've seen a few other people mention this problem of locating the docking window, but so far no answers.

I had the same problem. Dragging the top bar to the right side of the screen while it's docked does the trick. It doesn't look like you are dragging it when you are doing it, but when you release it at the side of the screen, OneNote readjusts to a right-side docked position.
Hi, this is the second time I've had this problem, and I don't remember how I fixed it, but dragging it to the side does not help, since the window does not respond to the mouse like it does in Word. I have dock to desktop checked in both properties, and in the view tab, but for some reason, it has decided to be on top today. Yesterday, it was fine. I don't think clearing the cache is a good idea. I routinely delete my temp files anyway.

Dragging the top bar to the right side of the screen while docked worked for me too. Unfortunately, I found this tip only after reinstalling MS Office and messing with the video driver.
I tried this but it popped right back. What finally worked for me is to completely shut down onenote and other office programs. Go to
start run and paste this into the run command
Onenote /safeboot
When Onenote opens in safeboot, you have three options.
Start Normally
Delete Cache (DON'T DO THIS)
Delete Settings
Choose the delete settings option.
You will have to re do your toolbar customizations, but this time, when you click the docking button, it should go over to the side.
Onenote will open and then you will be able to dock it properly. Too bad this option isn't in the help files, It would have saved me 3 hours of surfing.
