Somehow,.... I don't know how, my "linked Notes" window has started to dock on top of my screen. It cannot be moved, sized, or otherwise adjusted. I've checked the "dock new sidenotes to the side of the desktop" in the options. I've seen a few other people mention this problem of locating the docking window, but so far no answers.

I had the same problem. Dragging the top bar to the right side of the screen while it's docked does the trick. It doesn't look like you are dragging it when you are doing it, but when you release it at the side of the screen, OneNote readjusts to a right-side docked position.
The above post by Ruchi Bisht that suggests to clear the caches was very bad advice. I saw the 5 "medals" and the "Microsoft Support, Answerer" and stopped reading the thread and tried your advice. Now I have lost my Notebook and all the notes.
No. Nothing is lost.
You have just to reopen your Notebooks from their original locations.

Now I have lost my Notebook and all the notes. I am a new user of 1 or 2 days but spent a lot of time adding all my sticky notes to OneNote and now everything is gone. I'm also having trouble getting re-sync'd back to the cloud and may end up spending the rest of my morning trying to get that back working.
The answer by SaraBLAX below is what fixed the issue.
Mr Bisht, if you don't know the answer then please don't give bad advice. I believe it is the motto of the medical profession but it is a motto that you should embrace.... First, do no harm.

Worked for me! Go to View and dock page. Drag the top bar across the page that is open below.
