Somehow,.... I don't know how, my "linked Notes" window has started to dock on top of my screen. It cannot be moved, sized, or otherwise adjusted. I've checked the "dock new sidenotes to the side of the desktop" in the options. I've seen a few other people mention this problem of locating the docking window, but so far no answers.

I had the same problem. Dragging the top bar to the right side of the screen while it's docked does the trick. It doesn't look like you are dragging it when you are doing it, but when you release it at the side of the screen, OneNote readjusts to a right-side docked position.
Make sure you click the title of the OneNote window when docked. It will say something like "The Name of Your Page - Microsoft OneNote 2010".
Click and hold the button down and drag your mouse all the way to the right side of the screen somewhere about half way up. The OneNote window might not move while you do this.
Once your cursor has reached the very right edge of the screen, release the mouse button.
I found i needed to drag the top bar to the middle on the side. Just dragging across the top to the side did not work.
Had the same issue. Would not matter if docking to desktop via the View (as Ruchi suggests), by Linked Notes, or by toolbar; also stuck on top of screen. SaraBlax's answer below worked - finally something worked! I have dual screens, but dragging it over to the right column of my second screen reset the docking. As she pointed out, it does not appear as anything is happening; but it is! So glad to have this repaired. Can now begin taking linked notes again (awesome feature for OneNote, by the way)
