What I have figured out is how to create a note for myself at the top of an email by going to "follow UP" > and where it says "Flag To" you can write a note there and it will appear at the top of the email so it is very helpful to you can type in 'next steps' etc. It is limited spacing though.

Did you read my response above where I told you that you were clicking the wrong "3 dots"? :) They are just above and to the left of the ones in your pic.
I was able to get a screenshot to load for me this time, so to recap:
When I am editing, I just type my note in BOLD red font above the rest of the message, so it stands out for me, but you can really do most anything within the message while editing.

Yes, that is what I used to do also. But few concerns:
So this is still not the solution I expect.
I expect the possibility to add a note to a message that is visible for me only and not as a part of the message.
Ok Thanks I didn't realize that it is not available on the newer desktop, but I can assure you that it would be visible to ONLY YOU - it is under your "Follow Up Flags" section and you are simply setting yourself a reminder and adding a note to that reminder - the recipient does NOT see your note**. I tested it by emailing it to myself and the note was NOT visible.** It is very effective to me as I just have to click on the email and see my note for follow up...
