In Windows 11's built-in virtual desktop feature, there is a high probability that icons of active applications on the current desktop may not be displayed when switching between different virtual desktops. The icons only appear when I click on the respective application. I have attempted to resolve the issue through restarts and using Sfc and Dism for repairs, but the problem persists. An essential configuration to note is that the taskbar is set to display windows only from the current desktop.

I also noticed one or two icons disappearing with the "Windows 11 style" setting on Explorer Patcher. I have switched back to "Windows 10 style" with "always combine icons," which looks almost the same.
I can't seem to get notification tray icons of selected apps to persist on the taskbar but that's a trade-off I think I'm willing to make if the other icons stop disappearing. See updates to my post on this above, with screenshot.
I did. Saw that in this thread. Didn't work for me. I did find that when switching desktops if I wait about 2 secs before actually clicking on the desktop I want to activate, it's not as bad. But, after the PC goes to sleep, it almost always does it the first time. I've tried using same wallpaper on every desktop, all Black, etc. Hopefully, it will be fixed soon.
In the search box type "animation effects." Slide the slider for "Animations effects" to off. I still have transparency effects still enabled. This has completely solved my issue and I was having a horrible time with this issue before disabling. It hasn't happened one single time since changing that setting. You will also notice a significant speed increase in changing desktops.

It's a pitiful compromise though. I like the animation effects but in the end I like knowing at a glance where my open apps are more.
Switching Animations effects off didn't help me. Today one of the icon was half visible. That makes me think underlying issue is that icon is drawn too far below visible area of the screen.
I fantasize that someone who can fix this is reading what we write here.
