Try disabling animation effects in Settings under Accessibility > Visual effects. I also realized turning it off and back on fixes it , at least for me , so you can just leave it disabled if it doesn’t for you. Hope this helps
Disappearance of Windows 11 Taskbar Icons after Switching Virtual Desktops

In Windows 11's built-in virtual desktop feature, there is a high probability that icons of active applications on the current desktop may not be displayed when switching between different virtual desktops. The icons only appear when I click on the respective application. I have attempted to resolve the issue through restarts and using Sfc and Dism for repairs, but the problem persists. An essential configuration to note is that the taskbar is set to display windows only from the current desktop.

2024-02-14T18:39:11+00:00 have had the same problems for months if not pretty much since W11.
- Not only do the icons go blank, but they change order on the Taskbar when I switch desktops
- If I click on the icon to bring the app forward, then the icon will re-paint and looks good until I switch desktops again.
- Turning off Animation effects just changes the behavior. In this case some icons go blank and I can't restore them no matter what I do until I restore Animation
- At the moment the MS OneNote icon will not paint at all. Even closing and opening the app does not work
