If you restore at the start this will install all of your apps. Each update will take longer. There will be about three to go through. You can wait to restore when you reset the phone at the end. To me it is just easier to do that way. Get your apps installed
using restore, then go through and uninstall the apps that are installed automatically following a reset. Don't be confused about apps and anything that resets the phone, all apps have to be installed again.
The WDRT is the same as a phone reset except the source of the reset info is downloaded instead of using what resides on the phone and the phone returns to an earlier version of the OS that will require updates.
As the FAQ says "The installation process will
delete all the content on your phone—including your apps, texts, and photos—so it's important to back up your stuff first if you can."
It is up to you get all documents, pictures and music that you want to save off of the phone. You can not save apps too the SD, does no good.
Sounds like you have pictures scattered between the phone and SD. You say you have your own way of backing up your stuff. For pics why not get all pictures and folders to the sd card and back that up on your PC. Sounds like all of that is not on OneDrive.
Aren't you photo albums actually folders? Get your pics organized and all in one place.
Apps on your phone and any on your SD card will be deleted. This is why your app list is part of backup and be installed again when you restore. That should be obvious. It is up to the app developer to include data in app backup. There is no list of which
apps backup data and which don't.
Texts, "sync messages between your devices' off or on is not retroactive.
Alarms are not part of phone settings, not backed up.
Of course home screen layout is part of you phone settings. Edge shortcuts are not.
People groups and people are setup in your account and are returned when you add your account to the phone. see

you say your phone gets stuck on shutdown at goodbye, ok, so you can not shut it down.
When you get everything you want saved off of the phone and on your SD and PC and you are ready to start the WDRT go to settings, system, storage, tap SD. At the bottom tap 'remove'. Remove the SD card. Then start the tool.
After the restart and after each update let All apps finish installing. check store, top left menu, downloads and updates. Then go to settings, update and security, phone update to check. For update available start the update, or it could be waiting on you
to restart to install an update
reinstall the SD when all is finished.
I only keep photos and music on my SD, everything else is on the phone
