If you're looking for a fix to this issue /u/pixelcowboy on reddit has found a workaround where if you enable Xbox controller configuration support in the Steam controller settings you won't suffer any performance issues. This likely means there are some software related issues on Microsoft's end. Of course this workaround only works for Steam games so it's not a full fix.
Xbox One S controller causing major performance problems in many games when connected via bluetooth. Need dev attention. Widespread, many examples within.
When connecting the Xbox One S controller via bluetooth, many games suffer performance problems.
This is remedied by plugging it in via usb.
Firmware updates so far have not remedied the problem.
Just a brief anecdotal example before I demonstrate the scope of this problem
Just Cause 3's menu screen is locked to 30fps.
With KB+M: 30fps
XBone S via bluetooth: 22fps
XBone S via usb: 30fps

How do we get some dev attention on this issue? It's widespread and affects many games, and seems to be a driver issue.
I've tried updating from the current live release to the most recent insider build, as well as buying a high end bluetooth adapter. The issue persists, and clearly has nothing to do with me, my config, or anything we as users can do.
I've taken a fresh format, installed Trials Fusion(this game is particularly bad, unplayable over bluetooth0, and could immediately see the issue in play.
I've even swapped GPUs, from AMD to nVidia (not in an attempt to fix this, but it rules out display driver related issues)

2017-11-08T16:55:53+00:00 Same happens with me. It is the only bluetooth controller that causes issues. If you use the official wireless adapter the issue disappears as well which is what I've done on my main PC.

2017-06-27T13:56:07+00:00 So I've done some testing and this issue doesn't seem to affect all games. The issue likely has something to do with the way the game is programmed to access the Xbox controller's input. Also an interesting thing to note is playing over Bluetooth using a Playstation 4 controller does not reduce performance.
Based on a small sample of 5 games I had installed here are my results for the Xbox One S controller

Windows 10 - Build 15063
FX-8320 overclocked to 4ghz
8gb of DDR3 ram
GTX 1060.
This issue was present on both AMD and nVIDIA GPUs, so I'm assuming we can rule out the display driver.
Affected bluetooth adapters (that have shown the issue in my testing) are listed following
ASUS: USB-BT400, USB-BT212.
IoGear: GBU521, GBU321
Mediasonic: BR2531
Soundbot: SB340
If you want to test to see if you're affected, all you need is a copy of Trials Fusion. Connect via USB, put the game settings on anything (any modern system should max this game with 60fps, even some integrated graphics setups), and note how buttery smooth it runs.
Now, connect via bluetooth. Note how inconsistent and stuttery your performance gets.
Go back to the menu. If you've got a particularly low end bluetooth adapter, simply move the controller behind your body, or behind your chair, out of the line of sight of the bluetooth adapter. See how your framerate is directly tied to the bluetooth signal? Put the controller right next to the adapter, no issue. Pull it away, issues. Ugrading to a higher power bluetooth adapter does not fix this problem, as it's not truly a signal issue.
I've contacted the Trials Fusion developers about this, and their response was (Edited, first draft was paraphrasing. this is word for word) "Thank you for contacting RedLynx Support. This is a very peculiar issue. I reached out to the developers who said, since our game code does not touch the Xbox One controller driver, this is something Microsoft will need to fix. We apologize for any inconvenience this causes"
