After installing the El Capitan GM, the forward/back buttons (side buttons, 4 & 5) on my Microsoft Wireless Mouse 5000 are only registering as left mouse buttons. The most recent driver, Microsoft Mouse 8.2 is installed and shows up in the System Preferences, but appears to not be functioning. MicrosoftMouseHelper is in the login items. Suggestions?

I also have this problem. While I can switch back and forth between Windows and Mac and not have keys trip me up, having the Command & Option keys in the wrong place really messes me up. Missing my fourth and fifth keys on the mouse is annoying as well. My wireless desktop keyboard is one of the best I've ever owned, same for my Intellimouse. It makes me a bit sad that they've been kneecapped.
I tried USB Overdrive and that just makes my mouse unusable. Neither left nor right click will work no matter what I set them to. SteerMouse is a bit better, but it just gives me exactly what OSX 10.11.1 gives me. Left click doesn't function, only right click works, but I have never used right click so trying to work with right click after having used left click for the last 25 years is a pain and causing me some productivity loss. Oddly, when I bring up the SteerMouse control panel, left mouse click works fine, but as soon as I close the SteerMouse control panel, left click ceases to function. Its the same when I boot up my computer. I can left click to enter my password, that is fine, but as soon as my iMac boots up and I am passed sign in, left click stops functioning. I hope someone will create a usable non-Mac mouse, other than the traditional Mac Mouse that works with OSX 10.11 and higher. I find the magic mouse a pain to use.
None of this worked for me. I'm hoping Microsoft creates a real solution for this problem.
In the meantime, I'm using SteerMouse, but it's not quite as nice. At least it's better than USB Overdrive:
Ooops! I did warn that you shouldn't upgrade right way... I'm not sure about your problem but I think it's because you are using two drivers for the same hardware. Try to remove both (IntelliType and USB-O) completely and then install USB O only. Also, there is a setting in USB-O to check which hardware is using what driver. Check their FAQ or support page.. I read somewhere on that site.
Anyway, since you upgraded I think you will get support from the developer... Did you contact him?
I downloaded, and paid, USB-Overdrive-31 and installed it, but that made things worse. My Mac mouse works fine, but I never use it because I never liked its functionality. I use Microsoft Mouse IntelliPoint and Comfort 4000. These worked fine until I upgraded to El Capitan. Then the left mouse buttons all stopped working, which is a real pain. Oddly, on startup, when you bootup and have to enter your password, that is the last time the left click button works. After bootup, the left click button stops functioning when using El Capitan. Everything worked well under OSX Yosemite. When I installed USB-Overdrive-31, all the Microsoft mouse buttons stopped functioning except for the scroll. The uninstall worked well.
Not sure what to do at this point. I am back using my Mac Mouse, but I really hate that thing. I always found Mac mouse/mice clunky to use, but at least the cordless Mac Mouse is the least offensive of all the Mac mouse/mice I have used over the last 15 years.
