I am experiencing the same issue with boot time.
I have an older Dell Inspirion with an HDD that was running Windows 8 64-bit with just under a minute boot time.
After upgrading through the Store I get two minutes plus which is really irritating.

Ever since I upgraded to Windows 8.1 via the in-store update my PC takes a good 3-4 minutes to boot!!! I am on a GA-X79-UD3 + i7-3820 + Samsung SSD 840 for system drive. I have updated all my drivers to Windows 8.1 compatible ones and still. I have checked via Samsung Magician and the drive is using AHCI mode on (Intel PCH) Sata 3 6Gb/s. I have tried restoring my UEFI to default settings and enabling Fast Boot but still?? On Windows 8 it would boot in 5 seconds....
EDIT: Have tried Safe Boot and Clean Boot, still same
EDIT2: Will any Microsoft guy chime in?

I too upgraded through windows store and facing the same problem. My system is dell xps 15z, i7, 8gb. In windows 8 it was hardly 30 seconds. Now its taking more than 2 mins to boot. Any solution microsoft?
Same issue after upgrading windows 8 to 8.1 booting and shutting down very slow, before was couple seconds.
First day after upgrade was running good, today is very bad.
Also clean the windows old files, is that makes any difference?
MSI GE70, I7 4700MQ 2,4GHz , 12GB memory, HD 256GB Plextor PX-256M5M.
Same problem - 3 mins to shut down - constant disc activity - never had this with W8.0 - what a waste of time this upgrade is.
With windows 8 I don't have any problem. Now with windows 8.1 I have problems when I boot and shutdown the computer.
