Ever since I upgraded to Windows 8.1 via the in-store update my PC takes a good 3-4 minutes to boot!!! I am on a GA-X79-UD3 + i7-3820 + Samsung SSD 840 for system drive. I have updated all my drivers to Windows 8.1 compatible ones and still. I have checked via Samsung Magician and the drive is using AHCI mode on (Intel PCH) Sata 3 6Gb/s. I have tried restoring my UEFI to default settings and enabling Fast Boot but still?? On Windows 8 it would boot in 5 seconds....
EDIT: Have tried Safe Boot and Clean Boot, still same
EDIT2: Will any Microsoft guy chime in?

Window 8.1 booting for 4 minutes. My answer
Do not enable auto update when upgrading to 8.1.
Keep it off and reboot a few times and you will see every thing is fine.
Once you manually begin to do updates you will find things are not right on the updates.
In the end once you load the first three updates you will see the lag on boot up.
Microsoft has hosed the updates some how.

I had the same problem when updated my Windows 8 to Windows 8.1. I thought the boot and shutdow problem of this new version had already been fixed by Microsoft, but I was wrong and now I regret installing it in my notebook, which is a Intel 7 I have purchased only 3 months ago! It really ****! I will follow my geek friends advice and buy a MacPro. I am done with Microsoft!
Had the same issue with a new install of 8.1 on a new HD. It seemed to boot up fine from a cold boot, but if I selected restart, it could take 20+ minutes to get to login screen. I also has this issue while my laptop is still so new (less than a month) I notice that when I shut it off for a while and then open it up again it boots up with less than 30 mins, but when I just restart after then it takes long, it is obvious now that its a cache or memory issue, what do you think advanced I.T people (nerds ;)) ?
