Running into the same problem.
Custom build system,
Windows 8 Pro
Asus P9X79 pro motherboard
I7 processor
OS sits on the SSD drive
secondary HDD
ATI 6990 graphics.
I have dual monitors, external hard drive with McAfee installed.

I have downloaded the Windows 8.1 update from the store but cannot get it to install. Each time I try, I get to the point where it is "getting my devices ready", then the PC restarts to a blue screen with error message. It then tries to recover the installation, fails, then restores Windows 8. When the system boots up after this, I get a message saying:
"Couldn't update to Windows 8.1
Sorry, we couldn't complete the update to Windows 8.1. We've restored your previous version of Windows to this PC.
0xC1900101 - 0x40017"
There is n o explanation as to why the update could be completed. Any ideas how to resolve this?

Update your driver to windows 8.1 driver and enable your graphics card again. There is an update on AMDs site.

This works, I just uninstalled the Nvidia drivers and Windows 8.1 installed. Do not reboot, just uninstall the drivers and run the install.

I had this error sa well but found out how to go forward with the install
My Laptop is an Asus N53SV with 2 video cards.:
An Intel HD3000 (main) and Nvidia 540 (discrete)
After reading these posts I uninstalled the Nvidia from device manager, didn't reboot, and ran the upgrade.
It finally went through successfully.
I then went to Nvidia's site and installed the Win 8.1 drivers.

ON A side note the Win 8.1 driver package from Nvidia is the same driver package for Win 8.0.
