There is a new offering of Copilot rolling out to all Insider Channels for the Insider MS Store as a CFR. It is version 1.25023.101.0 or higher.
You might care to check Store for it.

Here is a possible explanation for that. If the MS Store Copilot IS installed and opened from listed Applications (Apps) its icon will be on the Sys Tray. But if Copilot web is converted to an app and that icon is pinned to the taskbar there will be no Copilot icon in the Sys Tray.
And if that Copilot on your taskbar has a Rt Clk menu, it is not the MS Store Copilot. And if it does not have History showing as a left panel, it is not the MS Store Copilot.

As you can see on my previous post, I have both icons, one int the taskbar and also the one on the system tray.
The one is the system tray shows up and stays after I open Copilot, unless I right click on it and hit quit. 😂🤷♂️

Even if you don't have running at startup, it will show an icon in system tray after you open Copilot from the icon in the taskbar.
Then you can close copilot and the icon in system tray will remain, unless you right click on it and quit. 😎😂🤷♂️
